In modern Russian conditions there is a misalignment of strategies of socio-economic development of regions, their functional subsystems with their implementation of projects and programs. Both the strategic and the programme blocks are dominated by universal instruments, the application of which is not always justified. The article shows that for regions of different levels of innovation development, combinations of different tools are needed that activate the production of innovations, their introduction into production processes.

He purpose of article is definition of the main directions of improvement of program goals management in regions of Russia. It is established that in theoretical aspect features of program goals management are revealed not fully. It causes, considerably, shortcomings of its practical application. As a result of the critical analysis of theoretical sources in article conclusions are drawn on set of functions of program goals management in the region, three major directions of his improvement are formulated: target, institutional, organizational. As a part of this directions their main components are installed.
